Agilent Feature Extraction

The Agilent Feature Extractor produces feature intensities out of array images. It executes image processing and some preprocessing steps like the correction for background effects. (Normalization besides dye normalization is not done by this program.) Also several kinds of quality control-statistics are given, for example plots of spikeIn-intensities and detection of background or signal outliers.


Input

  One or more tif-images from array hybridizations.

Output

A number of output files per array-scan.

The most important files are a file with a array-wise -quality control report(.pdf-file) and extraction data-files (.txt and MAGEML.xml) containing computed feature intensities and several kinds of spot statistics.


Processing

The Agilent Feature Extractor enables the user to choose between a list of processing protocols for different kinds of arrays.(e.g. GE1-v5_10_Apr08 vor single colored arrays) The choice of a protocol will be kept as stable as possible. We will start with the newest available protocol. In case of the publication of a new protocol by agilent we will decide about a change in our protocol use.
